Is the general time-reversible model bad for molecular phylogenetics?

چکیده
The general time-reversible (GTR) model (Tavaré, 1986) has been the workhorse of molecular phylogenetics for the last decade. GTR sits at the top of the ModelTest hierarchy of models (Posada & Crandall, 1998) and, usually with the addition of invariant sites and a gamma distribution of rates across sites, is currently by far the most commonly selected model for phylogenetic inference (see Table 1).

General time-reversible distances with unequal rates across sites: mixing gamma and inverse Gaussian distributions with invariant sites.
A series of new results useful to the study of DNA sequences using Markov models of substitution are presented with proofs. General time-reversible distances can be extended to accommodate any fixed distribution of rates across sites by replacing the logarithmic function of a matrix with the inverse of a moment generating function. Estimators are presented assuming a gamma distribution, the inv...
متن کاملBad gene expression following effect of coenzyme Q10 on Wistar rat hippocampus with cerebral ischemia
Background: Q10 coenzyme is a potent antioxidant in the mitochondrial membrane. Releasing the oxygen free radicals occurs in the cerebral ischemia. Using Q10 coenzyme causes strength against oxidative after injury of cerebral ischemia during reperfusion. Also CoQ10 plays an important anti-apoptotic role to reduce Caspase 3 as a key enzyme neuroprotective in apoptosis. According to the sensitive...
متن کاملBayesian Phylogenetic Model Selection Using Reversible Jump Markov Chain Monte Carlo R.H. Substitution model selection Key words: Bayesian phylogenetic inference, Markov chain Monte Carlo, maximum likelihood, reversible jump Markov chain Monte Carlo, substitution models
A common problem in molecular phylogenetics is choosing a model of DNA substitution that does a good job of explaining the DNA sequence alignment without introducing superfluous parameters. A number of methods have been used to choose among a small set of candidate substitution models, such as the likelihood ratio test, the Akaike Information Criterion (AIC), the Bayesian Information Criterion ...
متن کاملModeling of Reversible Chain Transfer Catalyzed Polymerization by Moment Equations Method
A moment equations method was performed to study the Reversible chain Transfer Catalyzed Polymerization (RTCP) of styrene in 80°C. To do this, a kinetic scheme containing conventional free radical polymerization reactions and equilibrium reactions of RTCP was assumed. After obtaining mass balance equations, three moment equations were defined for free and dormant radicals and dead chains. M...
متن کاملFault Tolerant Reversible QCA Design using TMR and Fault Detecting by a Comparator Circuit
Quantum-dot Cellular Automata (QCA) is an emerging and promising technology that provides significant improvements over CMOS. Recently QCA has been advocated as an applicant for implementing reversible circuits. However QCA, like other Nanotechnologies, suffers from a high fault rate. The main purpose of this paper is to develop a fault tolerant model of QCA circuits by redundancy in hardware a...
